Try reseating the cluster, and check to see if he remembered to plug all the connectors back into the DIM

Because mine was throwing a similar fit, which I've pretty much blamed on the front right sunroof drain getting that major body harness (that goes into the DIM) wet, causing all sorts of hell.

The fact that you can raise it by hand is concerning
When you try to raise the window, do you hear the motor click or try to move it up?
IIRC the passenger side switch is similar to the rears, try one of those at the passenger door and see if it changes anything

Best check and tighten all 4 sunroof drains
If your pulling the dash for any reason (heater core/actuators) it makes the fronts a lot easier.
Otherwise start cutting blind in the passenger side rubber and feel for the hole.

Sounds like they did a number on it
Plugs, wires, fuel/air filter, take the stupid tornado thing out of the intake
Clean the MAF, reinstate all vacuum lines, see if the FPR is leaking fuel
