I have the 00 Bonneville SE
I seen how people have gutted their air box for performance,
well I did a similar thing but I did not gut the whole thing I only cut a out half of the inner box not the whole square and took the tube out the back and stuck it down into the fenderwell

Now i'm getting codes P0171 sys too lean, P0507 idle ctrl

is this normal ?

the throttle response has definitely increased but if its hurting the car I'll have to replace the air box

Gutting the airbox and even installing a fenderwell intake shouldn't throw those codes. Make sure you didn't forget to plug any of the sensors that you may have unplugged back in, and make sure the tubing is sealing to the throttle body correctly and not leaking any air past the MAF.
