I might have a problem
Well this weekend I pulled the supercharger off to clean it. After I researched it that your not suppose to clean it. So I was wondering if I ruined the supercharger?

You might have, how did you clean it? You could have taken the teflon coating off the rotors. Are they gray or bare metal now? You also might have ruined the needle bearings.

The rotors look pretty close to the same before cleaning and I used throttle body cleaner

You probably don't need to replace it unless you ruined the bearings. By cleaning it you just lost some of the efficiency.

How deep of a cleaning did you do? Just remove it and clean the carbon off the exterior surfaces? Or did you tear it completely apart, and have to deal with the S/C oil?
