BTW, my 99 is doing exactly what yours was doing now. The engine deflection is less than the 97 which has a lot of deflection now. Hopefully new springs and spacers in the accumlator will correct it. The clunking is so bad I have to ease up on the gas to get moving.

Answering your question:
Yes, there should be more than enough clearance with the rack removed. The FSM's for my 1999 say to loosen the rack to get at the mount, IIRC.
For your second question, look at the TransGo shift kit. It made a nice difference for my transmission.
I'm thinking I have a bum knock sensor that's causing a lot of issues. It's the second to last thing I haven't replaced yet that could be causing my issues.
